چکیده

A (non-circular) de Bruijn sequence w of order n is a word such that every word of length n appears exactly once in w as a factor. In this paper, we generalize the concept to different settings: the multi-shift de Bruijn sequence and the pseudo de Bruijn sequence. An m-shift de Bruijn sequence of order n is a word such that every word of length n appears exactly once in w as a factor that starts at a position im + 1 for some integer i ≥ 0. A pseudo de Bruijn sequence of order n with respect to an antimorphic involution θ is a word such that for every word u of length n the total number of appearances of u and θ(u) as a factor is one. We show that the number of m-shift de Bruijn sequences of order n is an!a(m−n)(a −1) for 1 ≤ n ≤ m and is (am!)a for 1 ≤ m ≤ n, where a is the size of the alphabet. We provide two algorithms for generating a multi-shift de Bruijn sequence. The multi-shift de Bruijn sequence is important for solving the Frobenius problem in a free monoid. We show that the existence of pseudo de Bruijn sequences depends on the given alphabet and antimorphic involution, and obtain formulas for the number of such sequences in some particular settings.

Clustering of Short Read Sequences for de novo Transcriptome Assembly

Given the importance of transcriptome analysis in various biological studies and considering thevast amount of whole transcriptome sequencing data, it seems necessary to develop analgorithm to assemble transcriptome data. In this study we propose an algorithm fortranscriptome assembly in the absence of a reference genome. First, the contiguous sequencesare generated using de Bruijn graph with d...

Construction for de Bruijn Sequences with Large Orders

Sequences generated by maximum-period nonlinear feedback shift registers are known as de Bruijn sequences. The problem of designing de Bruijn sequences has received considerable attention. There is only one full cycle in the state graph of de Bruijn sequences. Most popular algorithms for generating de Bruijn sequences start from a nonsingular linear feedback shift register producing several sho...

Fixed-density De Bruijn Sequences

De Bruijn sequences are circular strings of length 2 whose substrings are the binary strings of length n. Our focus is on de Bruijn sequences for binary strings that have the same density (number of 1s). We construct circular strings of length ( n−1 d )

Generating (n, 2) De Bruijn Sequences with Some Balance and Uniformity Properties

This paper presents two new algorithms for generating (n,2) de Bruijn sequences which possess certain properties. The sequences generated by the proposed algorithms may be useful for experimenters to systematically investigate intertrial repetition effects. Characteristics are compared with those of randomly sampled (n,2) de Bruijn sequences.

De Bruijn Sequences from Symmetric Shift Registers

We consider the symmetric Feedback Shift Registers (FSRs), especially a special class of symmetric FSRs (we call them scattered symmetric FSRs), and construct a large class of De Bruijn sequences from them. It is shown that, at least O(2 n−6 2 ) De Bruijn sequences of order n can be constructed from just one n-stage scattered symmetric FSR. To generate the next bit in the De Bruijn sequence fro...
